Overview

The Knowledge Systems Group (KSG) at DFCI is currently seeking a Senior Bioinformatics Java Engineer to contribute to the open source cBioPortal for Cancer Genomics.

The cBioPortal for Cancer Genomics is the leading visualization and analysis tool for cancer genomics.  It is an open-source software platform that enables interactive, exploratory analysis of large-scale cancer genomics data sets with a biologist-friendly interface. It integrates genomic and clinical data and provides a suite of visualization and analysis options. Currently, the cBioPortal has more than 70 local installations and sees more than 35,000 unique visitors a month.  Complete details are available at:  https://www.cbioportal.org/.

We are seeking a Senior Bioinformatics Java Engineer with very strong Java and database expertise and a demonstrated track record of building bioinformatics platforms.

Responsibilities

  • Serve as the primary architect and software mentor for all backend cBioPortal services.
  • Build backend services and APIs in Java and Spring.
  • Lead back-end performance tuning and optimization.
  • Orchestrate and maintain services via modern devops frameworks.
  • Build new bioinformatics features and visualizations within cBioPortal.
  • Write automated test suites and perform code reviews.
  • Maintain full documentation regarding architecture, code and devops services.
  • Interact, communicate and prioritize features via agile development processes.
  • Work closely with the project lead and other stakeholders to ensure that systems evolve based on continuous feedback.
  • Communicate effectively with scientists, computational biologists, and other non technical stakeholders.

Qualifications

Required Skills & Experiences:

 

  • Bachelor's, Masters, or PhD Degree in Computer Science or a related field
  • 5+ years experience in software engineering
  • Expertise in Java 8 and Maven.
  • Expertise in Spring 5.x and Spring Boot 2.x.
  • Demonstrated track record of building bioinformatics platforms.
  • Experience in performance tuning and optimization.
  • Working knowledge of relational databases, especially MySQL.
  • Experience with ization of software (e.g. Docker).
  • Experience managing or mentoring direct reports.
  • Experience in modern software development technologies, including distributed versioning systems, continuous integration, and agile programming practices.

The candidate must also demonstrate strong communication skills, outstanding personal initiative, and the ability to work effectively as part of a team. Ability to meet deadlines and efficiently multitask is a must.

The following skills are not required, but are significant pluses.  If you do not have these skills, we can also provide training during your first year.

  • TypeScript and React
  • Mobx (Javascript state management)
  • Java 17
  • MyBatis
  • Kubernetes
  • User interaction (UI) design and/or experience in data visualization.
