Position description

The lab of Spencer Diamond at UC Berkeley’s Innovative Genomics Institute invites applications for a Postdoctoral Scholar to work on developing and characterizing model in vitro human microbiome systems with the goal of identifying genetic determinants of probiotic persistence. This work is part of a new collaborative initiative at the Innovative Genomics Institute, BiomeForge, lead by Jennifer Doudna, Jill Banfield, and two new investigators Ben Rubin and Brady Cress. This project aims to: i) develop stable, model in vitro human microbiome systems that can be used to study probiotic strain persistence, ii) identify features (e.g., genes, pathways, and interactions) of in vitro microbiomes that have a statistical influence on persistence duration, (iii) leverage genome-resolved metagenomic data to expand toolsets for targeted genetic editing within these in vitro microbiome systems.

Responsibilities:

The Diamond lab is seeking to recruit a motivated postdoctoral fellow interested in working across the highly collaborative BiomeForge team that will undertake this project. This postdoc will primarily be responsible for the high-throughput establishment and characterization of stable in vitro consortia derived from adult human stool samples. Additionally, the postdoc will be responsible for performing multi-Omics experiments and subsequent analysis to identify features (e.g. genes, pathways, interactions, ect.) within these systems that are statistically associated with differences in the persistence duration of multiple probiotic strains. It is expected that the hire will have excellent communication skills and be able to regularly report progress in written and presentation formats.

Qualifications

Basic qualifications (required at time of application)

PhD (or equivalent international degree) or enrolled in a PhD (or equivalent international degree) program.

Additional qualifications (required at time of start)

PhD (or equivalent international degree) required by the appointment start date.

Preferred qualifications

Doctoral degree in Biology, Microbiology, Bioinformatics, or related discipline

Publication record in the area of Microbiology, Bioinformatics, or related fields.

Demonstrated experience with standard and anaerobic cultivation of non-model microorganisms and microbial communities.

Demonstrated experience with human microbiome biology

Demonstrated experience with qPCR

Demonstrated experience with the analysis of high throughput informatic data and statistical approaches for high dimensional data analysis

Demonstrated experience with Linux command line and a scripting programing language (e.g. Python or R)

Demonstrated experience with Machine Learning and Machine Learning Frameworks

Familiarity with genome resolved metagenomics and microbial community analysis

Experience writing grants and securing own funding.

Experience training and mentoring junior scientists
