Job Summary

The laboratory of Matt State at the University of California, San Francisco is seeking a creative, independent, and team-oriented bioinformatics programmer to join our group. The State lab focuses on defining the etiology of childhood neuropsychiatric disorders, with particular interest in autism spectrum disorder, schizophrenia, OCD, and Tourette Disorder.  You will work on developing infrastructure updating data analysis pipelines for high throughput experiments and creating novel computational methods that integrate in-house and publicly available datasets related to neurodevelopmental and psychiatric disorders. You will work with Ph.D. and postdoctoral-level bioinformaticians and wet lab scientists within our group and collaborating groups to further this research and support the computing needs of the laboratory. While experience in biology and genetics would be a great asset, we are especially keen to hire an individual who is highly motivated with a positive attitude and team mentality, excellent organizational skills, an affinity for independent problem-solving, and the ability to learn and implement new methodologies efficiently.

Utilize and develop computational tools and statistical methodologies to analyze and interpret data generated through high-throughput experiments; in-house data types include single-cell/nucleus RNA sequencing data, protein-protein interaction data (generated via AP-MS), and whole exome sequencing data. Collaborate with wet lab researchers on the experimental and statistical design of projects and in the biological interpretation and integration of the resulting datasets. Use and adapt in-house analysis pipelines (currently mostly in the R programming language) to perform data analysis steps including data quality checks, normalization, statistical tests, correction for multiple testing, and further downstream analyses that integrate additional external datasets. Implement end-user needs in database searching and integration and provide web-based bioinformatics and access to public and proprietary databases. Help maintain the computational infrastructure and track the flow of samples and information for large-scale studies.

Required Qualifications

  • Bachelor's degree in biological science, computational / programming, or related area AND three (3) years of relevant experience and/or equivalent experience/training.    
  • Strong computational skills and knowledge in programming, statistics, and biology
  • Proficient in the R and Python programming languages (or proficiency in one and a willingness to learn the other)
  • System administration experience with UNIX/Linux/OSX
  • Experience working with large-scale proteomics data and placing it in a biological context
  • Application and validation of machine learning methods to complex data
  • Communication skills to work with both technical and non-technical personnel in multiple fields of expertise and at various levels in the organization.
  • Knowledge of genetics, next-generation high-throughput sequencing, data security concepts and methods, Amazon Web Services
  • Team player who is excited to work on collaborative, multidisciplinary projects
  • Self-motivated, the ability to work independently and as part of a team, able to learn quickly, meet deadlines and excellent problem-solving skills.
  • Ability to communicate technical information in a clear and concise manner.

Preferred Qualifications

  • Experience in other large-scale -omics data (such as transcriptomics, and multiomics)
  • Experience creating packages in R
  • MS or Ph.D. in Computer Science/Biological Sciences, or equivalent combination of education and experience
